Photon batteries are an energy source created to save the resource-depleted Earth. After battling the G-IT Corps, which plans to return to Earth in a Reconguista operation, Aida has an opportunity to meet with President La Gu of the Hermes Foundation, the organization that controls the production and supply of the photon batteries.

Universal Century 0087. The Titans, a bellicose faction among the Earth Federation Forces, grows powerful and tyrannical, even using poison gas to suppress a civil unrest. Dissident soldiers from the same military stand against them, forming a resistance group called the AEUG. Kamille Bidan, a civilian student, gets entangled in this conflict when he impulsively steals the Gundam Mark II and joins the AEUG, running away from his home space colony. Following the events of the first movie, the Militia finishes restoration work on its excavated spaceship and travels to the moon to deal with Gym Ghingnham and Agrippa Maintainer, who along with Dianna Soreil form a governing triumvirate over the Moonrace. U.C. 0123. After a generation of peace, the Earth Federation has begun to build new space colonies to house humanity's growing population. But a new force, the aristocratic Crossbone Vanguard, plans to seize the colonies of the newly constructed Frontier Side for itself. As their home becomes a battlefield, a handful of young civilians struggle to escape the conflict. To save his friends and family, the reluctant warrior Seabook Arno becomes the pilot of a new Gundam which bears the code name F91.

In UC 0093, the Federation has recovered from its defeat and has created a new anti-colonial special forces unit to deal with rebel forces: Londo Bell. Elsewhere in space, Char Aznable reappears out of self-imposed hiding with a declaration that he now commands his own Neo-Zeon movement, and intends to force the emigration of Earth's inhabitants to space by bringing about an apocalypse.

The third movie in the OVA series is a sequel to episode 18, which has new enemies (Cy Quo Adder and Plater Quiz) and new Heavy Metal mechas.

Jiron's quest for revenge soon grows into a conflict much bigger—one that will eventually see the Civilians rise up against the Innocents' rule.
